inline HTML is quite useful for a number of options that markdown does not offer.

super/subscript, colored text, ……
Certain aspects, like colored text, are lost in export. To ensure that text for export is as close as possible to the original, inline HTML can be used. I use superscript a lot.
This seems like a more general solution to the problem of subscripts (see Subscript implementation) even if it isn’t a really clean markdown implementation.
I guess inline LaTEX is a possible alternative but seems a bit more clunky than inline HTML. Either that or we come up with some custom Markdown (ie option to extend existing markdown parser with custom tags, for ex ^^ for superscript and ^_ for subscript for eg.
